I did find a solution! Someone on a message board had the same problem, and another person replied with the answer.
You download a program called BeSweet (you have to download the program and the GUI for the program separately) and use it to convert the WAV that VirtualDub created into an MP2 file. Then, I created my mpeg file with TMPEnc using the original source for video and the MP2 for audio, and the sound fit perfectly.
I'll look for the free version. It does kind of annoy me that I can't use all of my CD space. Seems like such a waste.
